The ending is pretty messed up, but what I think happened was:
- After being pierced, River died
- His last words “Without her, I don’t need this world” were interpretted by the system as: “Commence the world annihilation”
- To do that, the system entered River’s dead body
- With his appearance, the system started executing ‘his last wish’, and called it “The harvest day” that we’re so well familiar with
- People seeing no difference, will take the system for real River, and assume he went mad and annihilated the entire world
