In real life I’m pretty sure removing a disease so suddenly would cause the body to go into shock. What I do know is that the hundreds of thousand of cells that would be fighting the bacteria would suddenly have no target and begin to wreck havoc as the cells responsible for stopping them are unable to order them to self destruct in time.

On reread this is quite frustrating, its not the rats that are the problem. Its the fleas on those rats. Those fleas in turn spread throughout the populace, its FAR too late to try and manage rat population when the city is already infested by plague spreading fleas.
