That said, I bet the MC allowed the villain to power up just so he can adapt to his new body and speed up his recovery. But since the madman said he succesfully improved the guard, doesn’t this mean he crippled Sophia’s magic power since he said this would be the after effect of extracting her Magic Genes?

I’m stupid. It took me 13 chapters to realize Kijin and the MC’s strongest summon are the same person 
Until now I always thought the MC had the 12 strongest summons known by the onmyoujis on Earth, plus an even stronger summon. But that strongest summon was always part of the 12 strongest, not an even superior entity
