That one is an easy mystery.
When this was a game, whether death game or not doesn’t matter, those NPCs were bound to their creators, the players.
When Shin defeated Origin, basically all players logged out and the world transformed into a “different world”. While all logged out players severed their connection, Shin was still there.
To put it in other words, the “game” did a “restart” but with the “story” continueing instead of going anew. Therefor all other players were “deleted” from the server, since they severed their connection to it. Shin was still logged in, so he was still connected to the world and his “Guild” didn’t get erased, therefor binding his “NPCs” still to this “Guild” whilst everyone else, whose masters were now “logged off” / “gone”, would be “freed from the shackles of their “Guild”. Those other NPCs basically turned “masterless” whilst Shin, still being there, prevented that from happening to his and his friends NPCs.
