Story was written in a way to allow the bad guy to be eaten by a monster seen twice before, but I don’t understand the protagonist’s reasoning here. Bad guy wants to kill them both; protagonist spares him saying he won’t dare do anything..?!

Dog the insta-karma there. Not only do get killed by the exact same monster the MC beat up earlier, while vowing your revenge, but also it was a weaker version of the monster that almost killed you in your flash back. DMN that fall must have really hurt.
