What it the zero order guy was John Doe at the same time. Because we can see all the first order people to be hella strong and someone like John Doe wouldn’t die to explosions. So the zero order guy staged his death while he was John Doe but the main character picked it up and the zero order is playing along. Also, everybody thats blacked out means he didn’t see them before whilst he sees the zero order person.
